It seems that GeneMark.hmm returns 0 even when the license is expired.
 You can probably guess how I discovered this.  I created a bug and
attached a fix:

If you've built Bio::Tools::Run::Genemark into a gene prediction
pipeline (as I have), you really want this fix.  Otherwise, if your
license expires, you may not realize it until you wonder why GeneMark
has suddenly stopped predicting genes...
