The only time I'd expect makedoc.PL to execute is immediately after perl
Makefile.PL (i.e. the Makefile file has a newer timestamp than any other
file). Unfortunately, you're right that this often isn't enough to get
make to trigger, so you have to point to a non-existent output file
('biodesign') and live with it always executing (because make things it
has never been sucessfully built).
