I assumed that EMBOSS programs path will be in the PATH 
variable of the web server. What do you think about 
this?

Hmmm... I didn't thought of that. My first approach was 
to put all images into the <IMG> tag so all the 
information would be "into" the page. You gave 
something to think about.
