Hi Shachi,
I thought PROSITE was a database rather than a program, but I might be
mistaken about that.

There is an (old) program for comparing a sequence against the PROSITE
library called pfscan, which I believe can be run with bioperl-run using
Bio::Tools::Run::Profile
