   dear sir,

                    i am doing my M.Sc Bioinformatics.now i am trying to 
built scoring matices in perl language.here i am doing with multiple 
sequences.while i am considered Ist sequence is the reference sequence,then 
this sequence is compare with remining sequences at a time by position.
          please, give the suggestion in this programe.i  am waiting for 
your reply.
