Michael,
have look at http://bioperl.org/pipermail/bioperl-l/2001-August/006176.html,
You can also try this: translate your phd file to a fasta using phd2fasta,
then run mktrace. This will create an scf file. mktrace comes with Consed
(http://www.phrap.org/consed/distributions/README.13.0.txt).
other possibility: try "sudophred" which comes with the newest release of
PolyPhred (see at http://droog.mbt.washington.edu/poly_doc.html).
