You should have a line something similar to the following in your
runJemboss.sh

   /foo/java org.emboss.jemboss.Jemboss &

Can you try running "/foo/java -version" to check whether your java is
responding?

Is it supplied by Sun?

Jemboss install procedure doesn't automatically add the parameter "local"
to the java command line which is necessary when starting Jemboss in
standalone mode. If you haven't already done it modified command line
should look like

  /foo/java org.emboss.jemboss.Jemboss local &
