Ok! it seems that your problem is not a big one, is just that your
EMBOSS/bin directory is not in the path.
What you have to do is to tell your system where to find the emboss binaries.
How can U do that? Is pretty easy. First of all where did you install
emboss? Something like /usr/local/emboss?
Lets guess that is your emboss directory, so what you have to do is:
export PATH=/usr/local/emboss/bin:$PATH
And if tyou want this changes to be permanent edit your /etc/profile.
