During compilation of emboss 2.8.0-2 the process stopped with this 
comment :

Java directory /Library/Java/Home exists

make

### execution of make failed, exit code 2
Failed: compiling emboss-2.8.0-2 failed

a problem by Java ?

(all other packages (e.g. rasmol) compiled perfect)
