The Admin Guide mentioned in other replies has been updated. There is a 
more recent doc/manuals/admin.tex version (August 2002) in the EMBOSS 
distribution.

Can someone please update the HTML version at 
http://www.hgmp.mrc.ac.uk/Software/EMBOSS/Doc/Admin_guide/adminguide/
