[Bioperl-l] progress for 1.2.2 bugfix releae

Aaron,

Since we were not originally going to release 1.2.2, I did not do the
necessary changes in the branch, only in the cvs head. Therefore, I
rather not start using Bio::Root::Version, yet. 

If someone else wants to go through the modules in the branch and do the
changes, that would be great...
