I think that you are confusing C# and .Net. I've not had any
experience of this myself, but a good friend of mine does all of his
development in C# on windows (because he likes the development
environment), and then runs them all on linux. Mono, the GCC front end
for C# works perfectly well I'm told. 

The practical upshot of all this is that C# is more open source than
Java. Of course what bioC# would add to the situation that
bioperl/java/python/add other language here, does not already provide
I'm less sure of.
