you might consider using Gbrowse and the synteny viewer that Lincoln
wrote.
And example:
http://www.wormbase.org/db/seq/ebsyn?name=cb25.fpc0143:1..8000
You'll have to take dive into the Gbrowse documentation to understand how
to set this up.
