[Bioperl-l] bug squashing

I fixed a number of bugs from the head of the list yesterday and today. 
I seem to be clean on bugzilla :-) ... Generally the list seems to look 
reasonably good meanwhile, although there's still a number of P1/normal 
bugs open, but none of these pertain to those areas where I could be a 
reasonably effective bug buster.

All tests pass for me. Only a single test leaves clutter on the screen:

/System/Library/Perl/darwin/IO/Handle.pm line 379.

I'm not sure whether this is due to my local installation of 
XML::Writer and/or IO::Handle or something else. I am sure though that 
I didn't see this ~2 months ago.
