[Bioperl-l] CLEANUP: branch 07 to head ;cvs $Id lines

The merge is done.  I really hope I did not mangle anything 8-). 
All the tests that passed before the merge do now, too.

There are two test sets that have problems in the head:

- t/TCoffee.t  -  this will be fixed shortly
- t/Location.t -  One tests is failing, splitlocation-related.
