What version of Java are you using? I believe that java.util.regex is 
included in Java 1.4 and 1.5 (or is that now Java 5? Can't keep up). I 
think BioJava 1.3 was the last release that we coded to Java 1.3.

Could you post the stack trace? It's difficult to know what is going 
wrong without it. Sory that the code is not well documented. It tends to 
be the last thing that gets done.
