[Biojava-l] Added FiniteAlphabet

Dear all,

I will be back in circulation on Wednesday. Tonight I commited
FiniteAlphabet. It is a sub-interface of Alphabet that is guaranteed to
have a finite number of items within it. All the usefull alphabets like
DNA & PROTEIN now inherit off this. Also, it has cleaned up loads of
implementation ick within the DP code. However, nearly every file in seq
& dp have been touched, so I sudgest doing a cvs update for the whole as
soon as possible and then a 'sh buildall.sh' followed by a 'csh -f
builddocs.sh'.

The demos should still work (they do for me), but I can't rule out realy
strange things happening.
