Hi Oscar, 

I think the first step is to visit the "for developers" link on the
biomoby.org homepage, and/or read a few of the papers from
(http://biomoby.open-bio.org/index.php/what-is-moby/publications)

Once you have specific questions, there are tons of people around here
who would be glad to help you :-)  (and you have a very strong MOBY
community in Spain!)
