You could try cutseq to remove the middle bit of the sequence:
http://emboss.sourceforge.net/apps/cvs/emboss/apps/cutseq.html

extractseq might also be worth a look:
http://emboss.sourceforge.net/apps/cvs/emboss/apps/extractseq.html
