[EMBOSS] SAM as a sequence input and output format?

Yes ... already included as an input format. We are working on it as an 
output format, perhaps in time for the next release.

For large numbers of sequneces, we are also working on the binary (BAM) 
version of the format which is popular because of the high level of 
compression.
