Just for clarification, Bio::EMBOSS 
http://search.cpan.org/author/PERNST/Bio-Emboss-0.3/Emboss.pm does not 
require BioPerl, unlike Bio::Factory::EMBOSS 
http://doc.bioperl.org/releases/bioperl-1.2/Bio/Factory/EMBOSS.html ???
