Tom,

That message will appear on MacOSX if input files are used which
have line lengths >=2048 characters. You need to go to the
    ftp://ftp.uk.embnet.org/pub/EMBOSS/patchfiles/
directory and get the 'ajsys.c' file (look at the README to
see what the other replacement files are for.

Just substitute the ajax/ajsys.c file with the new one, recompile/install
and the problem should go away.
