Yes! EMBOSS will read any sequence length, it is limited by the memory on
the machine.

By default, EMBOSS reads the input sequence into a buffer while gussing the
format. If you specify the format in the USA or on the command line it will
use less memory for a very large sequence.

For example:

% cpgreport fasta::big.seq

% cpgreport big.seq -sf fasta
