[Biopython-dev] Changing run_tests.py (Galaxy package inspired)

Just to make sure we are on the same page:

--check-dependencies would raise as an error:
MissingExternalDependencyError
MissingPythonDependencyError
and a new
MissingProprietaryDependencyError subclass of 
MissingExternalDependencyError

--check-free-dependencies would raise
MissingExternalDependencyError
MissingPythonDependencyError
