I have accepted the first patch in CVS:

But the second part doesn't seem right:

<         if not re.search("\AATOM",l) and not re.search("\AEND",l):

>         if not re.search("\AATOM",l):
It will append HETATM lines to the header. Instead we can use
         if not re.search("\AATOM",l) and not re.search("\AHETATM",l):
