While I figure this out, I've come across the following:

The version of CPAN that ships with ActivePerl 5.8.8.819 is 1.7602 and 
the first version of CPAN to support setting the preference of 
Module::Build over MakeMaker with "o conf prefer_installer MB" is 1.81 
according to their change log. As a result, the default installation of 
Bioperl on ActivePerl 5.8.8.819 will always use Makefile.PL if it's 
available.
