Conrad,

The typical solution is to declare an alphabet, as in:

my $seq = Bio::Seq->new(-seq => "xxxx", -alphabet => "dna")

Then Bioperl will not check your sequence. This works since you'll know that
the alphabet, in this case, has to be "dna".
