[Bioperl-l] Bio::Tools::Run::* extending

Rutger,

For canonical approaches I'd start by looking at modules that Jason's
written, Bio::Tools::Run::Phylo::Molphy::ProtML for example, but not limited
to that example since there's plenty of variation possible.
