Is there something that keeps you from installing IO::Scalar?

Switching to BioPerl 0.7 (which you should definitely do) won't
probably solve your problem with Blast.pm, but in 0.7 there are a
couple of other BLAST-support modules, one of which supports
running stand-alone BLASTs.
