didn't get as far as I would have liked, but did fix bug #246 which was
caused by our parsing in FTHelper to reject lines of
CDS	complement(join(40..50,53..200))

This is fixed by essentially a s/complement\(// after assigning strandness
based on the presence of this directive.

I hope to do tempfile stuff tonight or tomorrow time permitting.
