Bioperl: RE:manipulating long strings (genomes) in PERL

In follow up to my original question, could I ask for someone to point me
to code for a perl script that can do analysis on a genome-sized (1-5 MB)
piece of DNA either:
1) as a whole
2) or divided into smaller pieces.
I'm studying patterns that occur quite frequently in genomes and chopping
up a genome sequence makes it necessary to deal with potential matches that
would be broken up by a simple chopping method(e.g. 1-5000 bp. 5001-10000
bp etc).
