Bioperl: recursive ftp...

Use the Net::FTP package (part of libnet). From its man page:-

NAME
       Net::FTP - FTP Client class

SYNOPSIS
           use Net::FTP;

           $ftp = Net::FTP->new("some.host.name");
           $ftp->login("anonymous","me@here.there");
           $ftp->cwd("/pub");
           $ftp->get("that.file");
           $ftp->quit;
