Maciej,

I find it works best if you pick something you're interested in to contribute. If it's a big feature, you might want to open an issue on github to discuss whether it's suitable for biojava. You can also pick one of the open issues to start with. We're always very happy for contributions!

Specifically, there are currently a couple of issues marked "Help Wanted",
and some marked "task" might be suitable depending on your Java skills?

Another suggestion is to work through the tutorial, and open issues on any
problems you find. Keeping a large set of documentation up to date is a big
job - but also your fresh eyes will see things like hidden assumptions that
the authors may miss. It will also help you getting familiar with the scope
of BioJava.
