Hi - I'm looking at various frameworks to work with BAM files, VCF and GTF files. There are a couple different solutions in different languages, however I'm looking for something in Java. I noticed different people have developed different packages for this, but I haven't seen anything in Biojava. Am I missing this or is it not there?
