in BioPerl there is a module for writing SCF files. Sometimes ago I read 
the code and modified it for any purposes of my own...
If you want do implement the SCF writing support in BioJava and are a 
little familiar with Perl, take a look at the module Bio::SeqIO::scf.pm 
in BioPerl.
But writing ABI files is hard...
