There is a tutorial about how to parse Blast results with biojava, 
http://www.biojava.org/tutorials/blastlikeParsingCookBook/index.html
that gives a fairly detailed explanation on how to parse Blast like 
results. You can also find some small sample applications in the
demo directory of the biojava sourcetree.

I would recomend you to first read the tutorial, and then look at the 
demo examples included in the biojava source tree.
