The ABI file format is a rather horrible binary format. A simple =
explanation
of how to parse out the important parts can be found at:

Very detailed information on the format can be found at:
http://www.lb.cs.cmu.edu/~genome/Papers/clark.html

As far as I'm aware there isn't currently any support for these files in
Biojava.
