[Biojava-l] Build tool: take 2

There were a few bugs in last night's release of the pure-java
build tool.  Hopefully these are worked out now -- if you have any
trouble, make sure you are using at least revision 1.4 from CVS.

For those who don't want to build biojava manually, I hope to
have nightly build available in the next few days.
