[Biojava-dev] Splitting 3.1.0 & 4.0.0 branches

In a previous thread I think we came to a consensus that the next major
BioJava release will be 4.0.0, and that from there one we will follow
semantic versioning practices. However, there are a few bug fixes and minor
stuff that I would like to release before we have enough features for a
major release.

Thus, I would like to create a 3.1.0 branch with some minor patches. I'll
cherry-pick commits that I know to be backwards compatible to the new
branch, but leave most commits in master, to be included in 4.0.0.

Please cherry-pick any of your own commits that you want released soon over
to 3.1.0. It's probably also a good idea to merge 3.1.0 into master
afterwards to reduce future conflicts.
