SITE parser now up and running in DEV - should be available in automated build

- access Site objects from Structure.getSites()
- Output available in standard String and also proper PDB format (with padded
whitespace!) 
- java.lang.OutOfMemoryError fixed.
- tests added to PDBFileParserTest and SiteTest

REMARK 800 is being added too.
