[Biojava-dev] improvements in biojava-structure

Hi Jules,

I just committed several modifications to the structure module according to
our discussions from recently.

- a few API changes to rename some methods and provide more consistent names
(old methods are declared as deprecated, but will still work)

- improvements when dealing with residue numbers, insertion codes and
alternate locations

- some code cleanup

Let me know if you find any inconsistencies that were missed in this
round...
