Is it an error about running out of something-or-other IDs? If so, I
think it's the buggy xslt transformer shipped in 1.4 (which is why
we're using an old set of stylesheets as a workaround).

However, the error I get is 

BUILD FAILED file:/hgs2/team65/kdj/dev/biojava-live/build.xml:645:
java.io.FileNotFoundException:
/hgs2/team65/kdj/dev/biojava-live/ant-build/src/docs/biojava-doc-main.xml
(No such file or directory)

I'll have a look later. One foolproof solution to docbook
transformation errors is to include and use the Saxon xslt
processor. Pros: it works flawlessly. Cons: it's a dependency and it's
fairly big (630k jar).
