There is CORBA interface for blast and other analysis applications.

Java implementation of analysis server is called AppLab:
http://corba.ebi.ac.uk/applab/

Server is tested under unix. Should be possible to port to windows as
well, if you can have unix like perl environment there. AppLab uses perl
scripts for converting EMBOSS app metadata to XML etc.
