Hey Rebecca!

Can you describe your objects a little more fully?  What are they going to contain?  
I assume that At_Protein is supposed to be specifically for Arabidopsis... is there
a reason why you need an Arabidopsis-specific protein object, or could we simply create
a generic protein object?

Also, is your Protein object more than just an amino-acid sequence?  If not, then
we should create a hierarchy something like:
                                       --- RNA Sequence
             -- Nucleotide Sequence  --|
Sequence  --|                          --- DNA Sequence
             -- Amino Acid Sequence

Which will be useful e.g. for Genbank, where they use the same identifier "gi" for both 
nucleotide and protein sequences.

If you give more details about what data you need in your objects it will become 
clear how we need to fit them into the slowly growing ontology.
