An EMBOSS programming course is available on-line:

and that covers many of the basic concepts in using emboss too.

If you're interested in more user-level documentation, what we have is
available here:
http://www.hgmp.mrc.ac.uk/Software/EMBOSS/userdoc.html

The tutorial itself is a bit out of date, but the other documents are
current.
