-stdout will default to standard output for all applications

-filter will default to standard input and standard output for all
applications (and also, because standard input is in use, defaults to
-auto)

Some folk (Alan for example) like to define these globally, for example:

setenv EMBOSS_STDOUT Y

You can put this in your login, or in your .embossrc file

This applies only to the first output file. Any secondary output goes to a
file.
