[Bioperl-pipeline] moved scripts

hi folks,
	FYI, I have moved the scripts PipelineManager.pl, runner.pl and
Xml2Db.pl into bioperl-pipeline/scripts directory

I have updated LSF and PBS search path accordingly. Only tested for LSF
though but it shouldn't be a problem. Anyone with PBS can test it out.

now I gotta update docs. grr..
