[Bioperl-l] Found dead links in PDoc and a little improvement

Oliver,

Removed those dead links, thank you for that.

The reason there's no close() in most code examples is that Perl  
programmers don't usually use this function. The filehandle is closed  
automatically when open() is called again or when the Perl script  
finishes.
