[Bioperl-l] Creating FASTA library.

Are they already in fasta/gcg format?

% cat dirname/*.fa > all.pep
% clustalw all.pep

You can of course do this with perl/bioperl if you need to convert the
formats or apply some logic to the selection of the files in the dir.
