[Biojava-dev] 1.3 -> 1.4 binary compatibility repor

In preparation for a 1.4 release, I've been looking at documenting
properly the changes made between the 1.3 release and the current cvs
HEAD.

Following the documentation on API changes at

a tool called clirr was developed
